I have a file of images (like a movie) which I can play only with ScionImage. How I can transfer the movie for common players?

The files in the application are proprietary which means you can't view them unless you use the Scion Image. However, you should look for ways to export the files. To do this, go to File > Export or File > Save as. If you have the possibility, export the files as AVI and then you can play them with every video player you want.
I just took a bunch of brain images but forgot to set the scale. I only collect the mean value (sometimes area as well) will this affect my values?

The scale is necessary for the program to convert the measurements. Without the proper scale, you won't have the possibility to convert the measurements within the files or the images.

Yes, it it possible but you need to stack pictures first, then you can use the built-in functionality to create a 3D image.
